Is capella supposed to be something like the xonotic bot orchestra? FAQ isn't descriptive enough..

It's not supposed to be clear. The game isn't due for months and months.

Xonotic bot orchestra - it looks like MIDI song connected to 3D objects. Capella will be any mp3 song and arranged players. I am not sure if something like that already exists somewhere but closest is this (but it is very simple) http://www.youtube.com/watch?v=a0BKh3_XumI
You should be able to make serious videoclips (only humans there), or crazy (with aliens).

By crazy...do you mean like a human dropping down and a goon pouncing it (and then having a new human drop down) for the drum track? :P

Well, "aliens = crazy" because common aliens does not singing. But you still can use aliens for singing opera :) and make it serious.
And you will be able to use more humans to make anything.

Anyway, how do you suppose aliens make music as well? The only option i can think of are taunts, and pitch changing [like the granger music from KoRx main menu]

It's not just taunts, it's every sound they can make. Like goon-pounce for a nice drum peddle, or perhaps a sped-up basi-gas release for a cymbal. Heck, you could assign an entire 5 octave range just by changing the pitch of the pulse rifle.

Shame, i wanted to let the aliens "cry me a river" or make "Gunther's s Ballad".

No, there is nothing what can affect sound. Maybe in Tremulous 3 :)
